Best back up software?

I have a basic SimpleTech external drive that currently backs up using proprietary software. In order to restore, you have to do it in layers to get it all. Each backup dates changed files being a layer. You can't just go grab files directly.

I copy a small portion of current working files to a usb flash drive via a bat file. When I'm shifting to my laptop for traveling, I find that works well. I want to back up more than just those files on my external drive though...so a bat file could potentially be a pain in the butt to create for this purpose.

My questions.

If I want to stop doing the stupid encoded/compressed back ups on the external drive, what software will let me easily set what files to copy over as though I was doing a copy/paste?

Also, some programs data folders can't just be overwritten on a copy.. for example, StatsRemote. The database folder has to be a fresh one each time (in my bat file I do a delete of the folder and then a copy). Same goes for my email program and a few others. Is there a backup program that will do this?
