You'll get much more traffic and more conversions if you make the video itself clickable with a link to the site (with the affiliate code in of course).

This works much better than banners around the video, from my numbers it show ~3xs the number of clicks and similar conversion rates to the banners.

I don't get why so many programs offer the embedable clips and then instead of allowing the webmaster to put his affiliate id in and link directly to the site ask affiliates to promise they will have banners around linking to the site... Makes no sense whatsoever to me.
