I have watched it carefully for a long time and I'm convinced it affects bounce rate. I don't see how it couldn't. You can add urchin.js to your own server to eliminate much of the problem but it does need to be updated frequently. A simple script + CRON can be used to keep it fresh.

I see a lot of that not being done

Sometimes it's even inside the <HEADER> tags. I've seen several scripts and many WP themes coded to include() a "stats" block/file in the header.
