Google indexing homepage only

On a new site Google is only indexing my homepage. The issue is a bit messy. Original domain had a history I wasn't aware of and I quickly swapped to a second similar version of the URL i owned. However the first one indexed soon after and I swapped the site back. Google responded to the reconsideration (thought it was blacklisted and asked for it) and now more data is showing up. However, only the homepage is indexed in google at this point (none of the other pages, even though they've been crawled and the sitemap has been updated today). The second domain (that I used briefly) is now indexed as well and the pages that were on it are also indexed (more than just the homepage), even though the domain is only forwarding to the first and original now.

I dont get how the second domain is showing more than one URL indexed yet the first one, indexed sooner, is not?

Yeah confusing. I'm assuming its just going to be a bit more time before GOogle starts throwing up my other pages for the 1st domain into the index. Does that seem right? Or is there another issue here possibly?
