It depends I think. Most important thing is that you calculate that in your businessmodel if you pay that cost.
I would personaly use one that is free for the webmaster ( the cheapest one
) and others where the webmaster pays the fee. So the webmasters can always choose.
A good affiliate program is WIN - WIN for both parties.
