Let's say the student goes home and writes a letter which is all lies. A letter that says a teacher raped a student (but the teacher did not really rape the student). Could the school punish the student for the lie?

No, that is why we have court systems to deal with people, even those underage, that file false police reports or make life/career damaging false accusations.
