regardless which one you do, if your using wowza or FMS then it wont matter. However lighttpd or nginx require different modules to stream each one, without these modules your streaming will just be a "progressive" download without the ability to jump around until you download the whole video.
With that being said, even with those modules installed and configured. Your video files still need their meta keys indexed or else you wont be able to jump and skip. However Wowza and FMS both take care of this.
We have seen numerous affiliate programs put out flvs without their index keys causing webmasters headaches and putting in tickets "why can't I jump around on x y z movies? others work fine"
If your encoding yourself, do MP4s. Its better quality and takes up less space.
