They wouldn't be the first program who does it this way; despite the fact it's a really inefficient method. They probably took the lazy route, figured no one would really ever notice...

The alternative is, they are shaving off clicks as you suspect, to boast better ratios. They just again, lazily, didn't even do that right, by doing it to people with no sales showing and by updating it after the fact, instead of on receiving the click.
They'd be better off reporting raws then and then have the cron run a few times a day and update the uniques. At least it wouldn't look like there are disappearing clicks, they would just be delayed in reporting Uniques only.
