Maybe a bubble of methane (for instance) which rose from the ocean floor as it does, killing fish along the way, then birds unfortunate enough to fly through it. ?

But I suppose that would leave evidence in the dead animals.

edit: oh I see it was in a river, well gases were first studied as "swamp gas" and there's been other instances of massive kills later attributed to massive bubbles of deadly gas from the lake bottom.
