His true parents are Lyanna Stark (Ned's sister) and Rhaegar Targaryen (Mad King's eldest son). Both were killed during the fighting that seated King Baratheon. The books say Ned found Lyanna (who was supposed to marry Baratheon), and she said "promise me . . ." before dying.

So, that makes Jon a "Dragon" and true blood-line heir of the throne.
