Yeah, I think you should give the multi site set up a try, you'll be surprised at how much it's changed and improved since the days of WPMU.

The idea behind the multi site functionality is to allow you to do just what you're doing, but under 1 single installation. Imagine if you have 100+ blogs individually set up and trying to maintain them, update them, etc... kinda like people had to do in the beginning.
I truly believe you're not only selling yourself short, but are also potentially causing a lot of wasted time by doing things the way you are.
If either of you (or anyone else for that matter) need help getting it set up, configured and whatnot.. just let me know.
