My big issue was that I was using Ubuntu Karmic Koala 9.10 which is no longer supported, and therefore couldn't upgrade FFMpeg without a lot of fuss. One of the ffmpeg -switches had changed, and so he added some error handling to deal with older versions of ffmpeg.
Even without that I was still able to locally encode myself in MP4 and just not use the "Encode" button the plugin provides though.
Another issue I've come across is that it encodes to multiple file formats (mp4, webm, ogv I think) and since I don't use the encoding feature, it's missing those formats. Therefore in my error logs I see 404's for the missing files, which likely isn't good for robots/seo. I brought it to his attention and he said he'll get it fixed, and that it's not supposed to do that.
