Now that is not to say that the military doesn't contract NASA for DOD missions, they do and those missions can have classified components but they are paid for in full by the military.

At launch Complex 39 (the one you see at KSC with the VAB and the such) there are 4 firing rooms, two (firing rooms 1 and 2) are for NASA the other two (firing rooms 3 and 4) are built and maintained by the military for DOD launches.

By far most DOD missions are done at Canaveral and dont require something the size of the space shuttle (Most are Atlas launches)

But the point here is that NASA has to go to great lengths to make public any info from its missions (like the stuff from Mars, pictures from the Hubble Space Telescope and any other data gathered from missions that were taxpayer funded.) Im not saying there isnt the potential to cover up...I dont trust government at all but NASA is NOT by any stretch a military agency.
