Not true at all.. the only reason to not use them is if you run a big network of sites and are trying to hide the fact that they're all yours. In this case, using the same analytics and webmaster tools accounts creates a clear footprint... as does your CMS, your themes, your affiliate ID's, your IP's, etc. So if you don't need to hide footprints than there's no reason to worry.
