I have found something interesting, I have my website in other languages using subdomains, for example, es.domain.com

And in all subdomains, in webmaster tools I have this warning:

The main domain is the only that don't have this message

Someone told me that I can add a code in the websites saying that belongs to same site but they use different languages. How can I do that? Anyone knows and can explain to me how to do it? :-)
