Hank doesn't know about Skyler's involvement with the money laundering or the situation with Ted Beneke. Hank is only looking at her as the victim at that point when they meet at the diner. Hank says to Skyler something along the lines of "you need to get out in front this and prove to everyone that you have nothing to hide." Problem is that Skyler has a lot to hide.
