The best part of the show is the acting and the best part of the final show is that they showed the reality of the snakes who make it to the top of the CIA because the not only sold out their operative but also endangered the lives of one of their agents.

I took it this way... If they know enough to know Brody wasn't the bomber they know he was definitely a double agent that infiltrated the highest levels of government to kill the president. So he did A but not B, but B has tremendous propaganda value so just go with it. The US overlooks all kinds of shit in it's puppets so long as they fulfill the aims of the CIA. That's how I rationalised it anyways.
