You raise a good point, and one similar to those raised by atheists which ironically require a fundamentalist interpretation of the Bible. The story of Noah is not unique, in that other religions have similar accounts of a human being warned of a coming flood and being tasked with building an ark (Gilgamesh, Deucalion, etc.) Just as the bible does not say that Adam and Eve were the only humans created, merely the first, I don't think the story of Noah excludes the possibility of more than one ark.
