I see links here and there that are the 1st example, and don't know if it's default that the username you signed up with correctly tracks, needs to be set up within the program, or doesn't track at all and is simply affiliate error. Anyone able to give a definite answer? Thanks

The definitive answer is if you see links like "domain.com/?nats=username", they are NOT a valid linkcode. They don't set a new cookie for your surfer and if there is an existing cookie from a different affiliate, you lose.
In order for traffic to properly track to your account, the ONLY way is to go through the correct /track/ linkcode.
A simple way to achieve what you want is through mod_rewrite, however in the end there will still be a redirect through a proper /track/ linkcode (and I don't see what the problem is with that, to be honest, because adblockers do not interfere with /track/ otherwise you wouldn't end up where you want to be, plus I've tested hundreds of times and /track/ poses no issue)
