It's just my opinion, but I believe Marvel is being treated as a stand alone brand. I would say they really pushed the envelope with Deadpool. I watched the opening and ending credits in their entirety and didn't see one reference to Disney, only Marvel.
Maybe you're right about the NC-17, but I believe the only reason they wouldn't do it is not because it would hurt their brand, but because of cinema censorship. Regular cinemas aren't allowed to show NC-17 movies. That would seriously cut into their revenues, and ultimately, making money is Disney's one and only true brand.
Even Wolverine III is projected to be a R-rated movie.
