He did it because he wanted to fire up his base and win. His entire campaign (as are most campaigns) was based on his saying he would be better than Obama and Hillary so he had to point out what was bad about them. Conservatives have been moaning about Obamacare since it was first passed and have been trying to repeal it ever since, but they couldn't because Obama was still President.
Apparently when Obama and Trump met Obama made his case and explained why some of the parts of Obamacare are important and Trump agreed with him.
