The Handbrake AAC problem

There's a problem with Handbrake's AAC library - it uses LibAv which produces a weird effect when there's any low end background noise: the treble gets clipped resulting in a distorted hissing sound and sibilance on voices.

Handbrake no longer offers an alternative AAC library so does anyone know a solution to this when encoding videos for the web? Using MP3 instead gets rid of the problem but will an MP3 track in a MP4 container play on all HTML5 browsers or at least all the ones 99% of people are likely to use?
