To combine the missing amount into your next payout, they would have to trace down, and cancel the old cheque. That in itself is time-consuming, but that's the easy part.
Because in the accounting, your amount shows up as paid, they would have to recalculate and restate their earnings. Even a small amount off, is not fun to deal with. Therefore, it is not worth their trouble to chase the amount down for you.

You have a funny way of thinking about business. Hopefully it doesn't reflect how they think.
It doesn't matter if it's "worth their trouble". They owe that money and they need to figure it out. Noone cares what steps they need to take. That's what employees are paid for, to do the work, even if sometimes it's not "fun".
There are companies MUCH bigger and they pay like clockwork, and if there's a payment missing they quickly resolve it.
A company can decide to shut down their affiliate program completely if they can't manage it. But they cannot choose to not pay what they owe.
