That would be a logical explanation, still however i canīt imagine the page being over optimized, not to mention it is weird to simply de-index the mainpage of a website and keep the rest alive.
It does sound logical like i said since page 2 jumped 300% in traffic, but the fact it does not like the mainpage scares me a bit for future updates PLUS when searching the domain you are missing the sitelinks search box results which are normally shown below the main page
