Boot order in BIOS
Internal harddrives used to have/still have a way of selecting if the drive was Primary, Secondary or Cable select. Check backside of the harddrives.
There is usually a setting in modern BIOS to always try booting from a USB first, that is usually done to load for example Winfows Pre-load Environment. You can disable boot from usb.
Check your cables so that they are connected to the motherboard in the right order. Since you switched the cables, there is a small possibility you put them back in wrong order.
