If you are paying a freelancer Hourly

and lets say,, its taking them longer to do the job than expected due to lack of experience or perhaps, under estimating the job. Who should pay for the time wasted?

That's why i only use rate per hour to estimate the total cost of a project or given task and come up with a fixed cost per project. Fair to both parties IMHO and when client adds extra stuff, you charge extra per exact task.

Works perfect for me and my clients

If it's your first time working with them, then I think some kind of arrangement/compromise should be made. If you regularly work with that freelancer, then you should pay what he bills you. Estimating the total hours for a project is tricky, and it's not always always accurate.
