The FBI said in many occasions that the case evidence was mishandled and in some cases evidence was destroyed by local investigator incompetents. They had witnesses come in and lie, the lies were so cheap that the defense busted them right away. Smiling and and making facial remarks in court surely didn't help either.
Stepping down after such a fail is the least he could do.
