As far as I know they wouldn't need to have any funds. CCBILL gets the join/rebill money, and then sends some of it to the owner, some of it to the affiliate.

This part I don't understand. What do you mean exactly?
I don't think using different sub accounts for sites is a way to cut out the affiliates, at least I haven't heard of anything like that.
I'm not denying what you say, just interested in topic. As you say, it's good to know what to look out for!
Is it possible that you were checking the wrong dates when comparing the stats and the checks?
CCBill's check system is totally weird - their CHECK DATES are the START DATE of the period, not the end date.
So for example, for the 10/01 check date, you have to compare the payout with the 10/01-10/07 stats.
If still no match, I'd double check with another CCBill support agent, maybe the first one didn't understand the issue.
