I use Premier Pro 1.5 (the latest hi-def one) but still watermark in Cleaner XL while the footage is being formatted.

In Premier it's easy. Simply make your watermark in photoshop. Round pixels for video, and a transparent background. Open (import) the file in premier and drag it onto your timeline. In settings set the file to "Alpha Channel" and you're done. Depending on your configurations and hardware in your machine you might have to "render" the timeline. But it's as simple as that.
