FCP sound sync issues?

Have any of you using FInal cut pro ever had issues with formatted video, particularly in Quicktime? I've got the WMV Flip4Mac HD codec installed which i usually use to convert .MOV files to WMV, but since upgrading to Final Cut Studio (with Compressor), I'm having issues rendering movies from HD to standard def. WHen I take the size down to 1280x720 or anything smaller, the audio is out of sync now.
Has anyone had or heard of this issue and possibly know of a solution?

I have had it happen on occasion. Don't know of any reason why. It usually happens to me in the capture mode though and I just adjust the audio to make it synch again.

I've had it happen in capture before too. I know for that problem, you are supposed to unplug all firewire, shutdown, unplug all cables from the computer, let it sit for 2 minutes, and then restrart and add cables back.
This is a little different though, as the audio is fine in the sequence, and fine when I output to HD, but when I render down to SD, it's off sync for some odd reason...
